In this game, the player first plays as all six Toa Mahri in their individual final levels. The player is taken to a screen and must choose which Toa Mahri to play as. After selecting one of the Toa Mahri, the player is taken to the final level of the Toa's respective game, and must complete the level. After completing the level, they are taken back to the screen. If they won the level, the Toa Mahri's icon is surrounded by green and they win a red Cordak Blaster missile, which appears at the top-left corner of the screen.
If they lost the level, then the Toa Mahri's icon is surrounded by red, no Cordak Blaster missile was collected, and the player may not attempt the level again. The player plays as Toa Hewkii , moving him left and right with the respective arrow keys to help him avoid touching bubbles, which lowers his health, and using the spacebar to make him throw his chain up, which destroys all the bubbles directly above him.
If Hewkii survives long enough, a red Cordak Blaster missle falls down. Grabbing it ends the level. The player plays as Toa Hahli , moving her left, right, up, and down with the respective arrow keys to help her avoid touching walls or creatures, which lowers her health, and using the spacebar to attack creatures next to her.
Periodically, the target rings will shift. The game will end when time runs out, regardless of how much damage has been dealt to the Cord. If the player does not deal enough damage to the Cord before the time runs out, the Toa Mahri attempt to sever the Cord, a close up of Hewkii is shown, and the Barraki will come and fire squids at the Mahri.
When the game was first released, Teridax who is possessing Maxilos was then shown putting on the Ignika. That scene has since been removed. If the player succeeds in dealing enough damage to the Cord before time runs out, the Cord is shown exploding, causing Voya Nui to sink down, the Barraki escape from the falling island, and the Toa Mahri follow it to the Southern Continent , where Matoro puts on the Mask of Life. While exploring, she was attacked by Mantax.
While Mantax made preparations to attack Hahli once more, she used her mask to turn chameleon, then, seeing Mantax's head, she fired, only to find herself in a decoy and having Mantax using his paralyzing venom to paralyze her. However, Hahli used her Faxon once more to adapt the ability to counter-act poison, and she confronted Mantax, causing the Barraki to believe that his fellow Barraki had betrayed him. The two came to a compromise, and Hahli was named the lieutenant of Mantax's army.

After reviving, the Toa talked with Axonn, who brought them to a cave holding the Toa Terrain Crawler. The Toa Mahri then entered the creature, who took them down to the waters of The Pit.
Unfortunately, this proved to be a failure, as the Barraki were departing from all sides. Later, the two Toa Mahri rescued Hewkii from the jaws of Gadunka. The Toa Mahri then began to battle the three Rahi, during which Hahli used her Faxon to become bio-luminescent, luring the Ancient Sea Behemoth into a trap made by Kongu. The Toa Mahri then destroyed The Cord and followed Matoro, who now had the Kanohi Ignika once more, with the Barraki and their armies right behind them.
During their chase, the Toa Mahri all experienced Mata Nui's death, and they decided that while Matoro made a final attempt to revive Mata Nui, the other Toa would battle against the Barraki and their armies.
After an emotional farewell, the five Toa turned and faced the Barraki, preparing to give up their lives for Mata Nui's. The Toa fought a desperate battle, with about , troops against five Toa.
Very soon, it became clear to the Toa that they would lose, and Jaller declared that he would use a Nova Blast , killing the Toa and all their enemies so that Matoro could revive Mata Nui. In Metru Nui, Hahli and the others learned of Matoro's fate. Hahli recounted their adventures to Kopeke, the new Chronicler, and later departed to a memorial of Matoro in the Coliseum. In that time, they battled the Toa Hagah and a massive rahi summoned by Kualus.
During that time, they met Takadox who hypnotized all three. Hahli was soon woken from her trance when Jaller hurled a fireball at her. Hahli and her two comrades then began fighting their way out of the swarming Visorak and started swimming back to Metru Nui.
Turaga Vakama informed the Toa Mahri of his plan to drive the Rahkshi away by them finding Krakua and asking him to awaken a group of Bohrok residing in the Archives. Hahli found Krakua and told him the plan. Hahli then began to rouse the sea in attempt to wreck the Brotherhood's fleet, but a storm suddenly started beyond the city walls, and tossed the fleet around.
With the surviving invaders departed, the Toa Nuva confirm that the Great Spirit Mata Nui had been awakened, and Turaga Dume and Vakama both declared the following day to be one of grand celebration inside the Coliseum. However, the event was interrupted by the presence of Teridax, who announced that he had taken over the body of Mata Nui. The Toa Mahri later traveled to Zakaz to find out if the other Skakdi warlords had followed Nektann's choice to ally with Teridax.
After traveling through some underwater rivers they ended up in a clearing where some Skakdi were doing an experiment with Energized Protodermis. The Skakdi threw a Steltian slave, a Vortixx, a Zyglak and the five Piraka into a tank of Energized Protodermis where they fused together into a giant gold entity.
The gold being then somehow convinced the Toa Mahri that he was their leader. Sometime later, Hahli evacuated the Matoran Universe along with the Skakdi and the rest of her team onto Spherus Magna.
However, their passing was noticed by Kopaka Nuva. He reported his discovery to the Toa Hagah , who promised him that they would stop at nothing to help bring the Toa Mahri back. Ultimately, however, the Golden Being's hold on them was disrupted during its battle with Annona , and the Toa Mahri were freed.
